I had this same problem. I had to make sure the cherries fell out 1 at a time. When you have multiple cherries fall out at once is when it doesn't keep accurate count. A suggestion I read said it could be related to the fish booster or an old Android phone problem. You can try clearing your cache and restarting your phone.

Did you try swiping the other direction? With the crystal levels, you have to select the candy beside the crystal and swipe towards the candy under the crystal. I had the same experience.
