It sounds like you have been logged out. Log out, restart your device and then log back in again. Also bear in mind that companions use beans so if you don't uncheck them, they will go down with each level played.

Have you closed the game completely, rebooted your ipad and then opened it again?

If you log out, you go back to the level you were on when you log back in. As regards the boosters, you would need to contact player support from within your game (hit the help menu and follow the links) and they can look at your account and they can see exactly where they have gone.
