Same thing happened to me! My boosters kept disappearing and I discovered it's because the magic hat eats one when the time expires!

How many boosters did you have before "upgrading" one of them? Losing the remaining amount sounds like a no-magic bug.
Have you reported the issue to Support? You should ask them to reimburse your missing boosters.
