It used to be when you created and used a fish bonus it would "clear" a square or something for you. Now there are times I will use a fish and it takes out a candy that isn't part of what I need to finish a level.
Why??
If you want my honest opinion, then the answer to this is: The purpose of the fish is to help King achieve the outcome that is meant to happen. So if you are meant to fail the level the fish will ruin your chances. If you are meant to be left one move short the fish will make sure of exactly that. If you are meant to pass easily the fishes will swim all over the board, create cascades and finish the level, often when there are still lots of moves left.
The outcome of each game board is pre determined the moment it is loaded, and the fishes make sure that this pre determined outcome will happen. They are King's little helpers, not yours.
